As far as I'm concerned, the best break up/lonely song ever is a lovely song by The Mountain Goats, called "Woke Up New" from the Get Lonely cd. It's about the morning after a breakup, and waking up alone, and the silence in the house.
There's a lovely Frou Frou song called "The Dumbing Down of Love" which I put on a relationship mix for my ex. It's lovely, and it's about still having feelings after the end of a relationship. It's very quiet, and reflective and beautiful. Imogen Heap (the lead singer) has an AMAZING voice.
Jewel's "You Were Meant for Me" is always a good one after a relationship fails, as is "Don't Look Back In Anger" by Oasis.
I tend to stick with The Mountain Goats, though, and their song "The Mess Inside" is another classic breakup song.
Rilo Kiley write songs that are very emotionally intense, and I find that most of their work is really good post-breakup, but the best breaup songs of theirs are "A Man/Me/Then Jim," the chorus of which talks about the slow fade of love, and their song "More Adventurous" which is about needing love. Actually that whole album, More Adventurous is a great breakup album, as is Snow Patrol's "Final Straw". "How To Be Dead" is an AMAZING breakups song.
After you've gotten over it all, "I Don't Love Anyone" by Belle and Sebastian is very empowring and calming.
