Not a web site, but the book "1491" is the absolute best overview I have ever read about the subject. It puts the lazy, unciviled pre-Columbus Indian myth to rest once and for all, and is a fascinating read.

Try the Smithsonian Native American Museum sites. The Navajo have a very good site about their past and present living culture, including tribal ethics, artwork, recipes, etc. The best studied ancient cultures are probably the Anasazai, Mexica, Aztec, Inca, and Maya- doing a search on archaeological groups performing the studies should lead you to some interesting research. If a particular group interests you, you should be able to get some contact information for furthering your search through that line.
