As an owner of both games, I'd go with FIFA 07...There is a lot more to do in the dynasty/career mode, especially managing your roster with trades, bringing younger guys in from your youth academy and such...Makes it a lot more enjoyable.
The replay value is also there. In FIFA World Cup 2006, the only thing to really do is bring a team from each region in the game through and win the World Cup. It gets boring after about the 2nd or 3rd region. Whereas in FIFA 07 you can select many different teams to play with and take them to glory, and manage them the way you want and decide what players you want to sign, get rid off, etc.
Go with FIFA 07.

FIFA 07. I am a Trinidad and Tobago fan and even though they didn't have my team in FIFA 07 the did have a wide variety of players and an extremely advanced manager mode.

fifa 07...world cup 06 is too easy to score and less interesting, where in 07 u can play as clubs and international squads and its harder to score on the goalies which makes it seem more realistic
