Well, the only problem with your idea is that Star Trek takes place in the future and Star Wars happened a long time ago...
Anyway...
The Empire would actually put up a pretty good fight for the Federation. The Empire would be totally disgusted by the Federation's intergration of different alien races into a cohesive unit, given the fact that the Empire is almost racist, being made up of ONLY white 'vaguely-British' beings... :P
A fight between a Star Destroyer and a Galaxy Class Starship would be amazing. A swarm of Tie Fighters versus the Delta Flyer, wicked!
AND... The Emperor bites off more than he can chew when he sicks the Death Star on a Borg Cube... ATTACK OF THE GEOMETRIC SHAPES!!!

The emperor would kick ***, unfortunately; no one in this podunk galaxy has anything even close to the Force, even in Star Trek. A case could be made that the Kolinahru, before they turned their powers inward, to the control of their emotions, could have taken care of the Emperor, and any Sith, with their formidable mental powers, but it's too bad, we'll never know since, as someone else pointed out, Star Wars is "long ago", and Star Trek is in the future,

You make it sound like that star wars galactic empire are like the star trek borg drones, finding worthy cultures to attack and assimilate how you phrased the question.
Answering biasely, because I loathe all forms of star wars, I will say the star trek universe would win.

Well, it would most likely be the empire, because they have both the the dark side of the Force and, like, a billion clones. They also have way more advanced machinery and weapons (and skills) than Star Trek could ever hope for.
Anyways, this wouldn't happen, because the chronology is completely off. Star Trek is in our future, but Star Wars is in our past.

The Emperor would destroy anything from Star Trek . But if I was getting creative here...and say the Silver Surfer is protecting the Milky Way. He would kick there azz !!!! Superman, Thor, Ironman and Wonderman are helping Silver Surfer...

That would depend. Did they attack when the federation was still in infancy? Or did they attack AFTER the federation befriended the Klingon's? Also, consider the Borg........they can take out a Galactic empire in a matter of hours

The Organians or Q would just do that little ‘Bewitched’ nose wiggle or the ‘I dream of Jeannie’ blink, and all the Emperor’s horses and all the Emperor’s men would find themselves back in their home galaxy—missing their Underoos.

Hmmm...I personally tend to stay away from fights like SWvST, usually ends up with fights of Picard and Kirk and all kinds of fandom based arguements. You lead yourself into a mess friend lol. I will stay to watch the madness. Oh and Empire all the way.
