Proteins are in the chromosomes, just like DNA is.

Also, proteins are "written" with an alphabet of 20 amino acids, while DNA is "written" with an alphabet of only 4 nucleotides. Scientists believed that cells are complex enough that DNA couldn't tell all that information with just 4 letters in the code.
