What is the difference between both of them and how can they be compared?

They are two COMPLETELY different things.

The Alien and Sedition Act prevented the anti-Federalists from publicly criticizing the Federalist government and allowed for the deportation of "troublesome" immigrants (who were mostly anti-Federalists).

The Patriot Act allows for the surveillance of terrorists operating in our country and communicating overseas. It also calls for the tightening of our borders. But it does NOT stop people from being critical of the gov't...obviously.
