Having been through that craziness myself...
Don't worry about mixing them together. It will only prolong her reaction to the milk based formula.
There isn't anything special you need to do other than give her the soy-based formula.
I had to do that with all three of mine and I just changed the formula with the next feeding and everything went fine.
The reaction to soy is very, very low. Be careful when you wean her onto milk too. I have a six-year old that still requires Lactaid.

Maybe its not milk base it could be that your babys tummy is more sensitive. Of course you can switch here is a easy way . When we switched our son, Our Doctor suggested we do 1 scoop new to one sccop orgional formula. for a day then the next day switch to the new formula entirely. It is less of a shock to the babies tummy that way. We use Gentlease for fussy and gassy babies. It will make their poo a little more runny because the protiens are broken down more then your orgional formula. This formula helps the helps the babies food digest easier and it doesn't cost much more then the other formula infact I think it cost about the same.

My daughter changed formula about 6 times in the 1st 2 months finally ending up on enfamil lactose free. Soy didn't wok well for her. We always just changed it, our dr. told us not to mix it and just give it 24 hours. If 24 hours goes by and you don't see an improvement with fussiness, gas and spitting up, you'll have to try another.

I just went through this with my 6 week old son. We have switched him 4 times and finally changed him to soy yesterday. Dr told us to just switch him over because if it is a milk allergy you need to stop giving it to your baby ASAP. My son is sooooo much better

Just switch her. The next bottle she takes, it's that easy.
My daughter was very colicy for the first two weeks after I switched from breast to bottle. It ended up being that she was lactose intolerant, which makes sense because both my husband and I are. Duh...
Victoria changed over night. She was so much happier!

try mixing them both together in a bottle, then slowly add less and less of the milk based, and more and more of the soy based each time.

Just switch it with her next feeding. It worked wonders with my baby once we switched.
