For your first visit Union Square is probably the best place to stay. There are lots of good restaurants, shops, theaters and clubs in the Union Square area. It is centrally located with lots of public transportation options. Driving in the city can be confusing for visitors and parking is difficult and expensive. Muni offers multi day passes that are good for buses, trolley, light rail and the cable cars [unique experience but $5 per ride].

My favorite hotel is the Queen Anne, which you can find on Google. Its a small hotel with about 30 or 40 room, and used to be a Girls school and a gentleman's club. Each room has its own theme. Downstairs there is a piano player in the evenings. The style is quiet old fashioned it reminds me of Miss Marple times. In the afternoon they serve tea, sherry and cakes which is lovely after spending the morning site seeing.
Its about 10 or 15 Min's drive from Fishermans Wharf.
Personally I loved going to Fishermans Wharf and seeing the sea lions and going to Alcatraz (sorry for the bad spelling) the Golden Gate park is a must see and of course the Golden Gate Bridge its self.

I've stayed at the Tuscan Inn (Best Western) twice now, and it was a great choice both times. It's very close to Fisherman's Wharf, Ghiardelli Square, the different piers and sight seeing pick up points (i.e. Alcatraz). This hotel provides a great location for a great value and the rooms are nice. Nothing over the top, but my husband and I don't always spend much time in the room when we are in San Fran - too much to do! Have a fun trip!

I have stayed at the Hyatt at Fisherman's Wharf. It is very reasonable and one of the best hotels there. Definitely see the Golden Gate Bridge (you can walk on it), Muir Woods (in Marin County over the bridge), Sausalito (also in Marin County over the Bridge), Ghiradelli chocolate factory (near the wharf and, of course, ride the cable cars.
PS - Parking is very expensive at the wharf hotels. I recommend taking a taxi or some other form of transit from the airport to hotel. Some hotels will pick you up and return you to the airport for a fee. You can rent a car on site at the Hyatt so you can use it on days you plan to drive. There is an awful lot you can do on foot. In fact, you can go over to Sausalito and back via inexpensive ferry. Ask the hotel where you board. It is close to the wharf.

We stayed at the Palace Hotel last summer, loved it. Got a rate of $159 on Expedia. Has a great pool and spa, nice rooms and beautiful common areas. We took the Bart from the airport, right to the hotel. Not in a touristy area, which is a plus, easy to get around SF. Also enjoyed the Fairmont on Nob Hill, another great pre-great earthquake hotel.
