Well, the deal from the powers that be was that Clark was never supposed to fly. They've flirted with it a little, but they get away with it because he was Kal-El at that time.

Season 4 Episode 1 is where we see him fly wearing the black shirt and rip open Lex's plane. He had been sucked into the cave wall at the end of season 3 and kinda kidnapped by Jor-El.

Technically he hasn't flown yet. He "flew" in the tornado, but that wasn't under his own power.
Then when he first experienced red kryptonite, he more or less jumped high & strong to give the appearance of flight. Basically he was gliding but still falling.

But it's not an ability he's gained or learned yet. Looking forward to when it happens.
