Lots to see! But a few must-see perhaps above all:

Nara: Todai-ji with the Diabutsu (Big Buddha Statue)

Kyoto: Kinkaku-ji (Golden Pavalion)

Kiyomizu-dera
Ryoan-ji: Zen Rock Garden
Nijo-jo: With its nightengale floors and painted walls
Sanjusangen-do: holds a 1001 Kannon Statues with a thousand arms (actually 40)

Don't know Kobe so well but nearby is one of the best castles in Japan - Himeji

Outside of Tokyo you should head to Kamakura. Lots of temples and shrines and another Diabutsu, this one outside.
