In order to activate the second water flow, you had to pass through a room with two cogs in the ceiling, each one with suspended platforms. Head back to that room but instead of going up, go across using the clawshot. You should find yourself in a room with a large lake. Swim around in this room and use water bombs to destroy all of the underwater rocks. The big key is in the small room next to this room, but to get to it, you need to enter the room from the higher up door. This will lead you to a small cavern above the big key. Clawshot to the target in the centre of the ceiling and this will open a hatch in the floor. Now simply lower yourself down by pushing down on the control stick to reach the big key.
