An excellent travel survival question. You can only buy it from an outlet specialising in imported products. There are many of these kinds of supermarkets, especially inTokyo. But beware, they charge like a wounded bull. Bring a lot of yen !

The question of WHY you would want to find vegemite in Tokyo aside, the high-end supermarkets catering to foreigners and more affluent locals carry everything from vegemite to nutella to smuckers. Try any branch of Meidi-ya (mostly Yokohama area), the Garden (mostly Tokyo), or as suggested above, the food courts of the major department stores.

In the basement of most major department stores they sell food and stuff like that. There is always a foreign food section. Vegemite can be found there.
