The view of the sun sliding into the Pacific Ocean is not to be missed. Most beaches have a good view of this. The restaurant, George's at the Cove Outdoor Terrace is the best restaurant for watching the sunset while dining. Make reservations for a table near the ocean and time it for a sunset.
There's also a great view of the city from the top of Mt. Soledad in La Jolla.

Go out to the end of Point Loma to Cabrillo Monument, views from TJ to No. County. It really is spectacular. Also, in summer, it is the coolest place in SD temperature wise. A great place to hang on a hot clear day. Also, on the way you pass the the Point Loma National Cenetary, very moving. See links:

I live in San Diego and I think that it's Belmont park or the Coronado bridge

Mount Soledad is pretty good.
There are a lot of nice views in Point Loma and La Jolla too.
Oh yeah, check out the SRF ashram in Encinitas, it has great gardens and ocean views.
