The waterworks were going pretty god during Princess Mononoke, I'm halfway through Full Metal Alchemist, and I've cried over that a couple times, and I have the sneaking suspicion Eureka Seven is going to rip my heart out sooner or later.

Withing all the anime I watched and in 5 years that's quite a few, I can only remember 2 that made me cry or really really touch me :
- Kimi Ga Nozomu Eien
- Fushigi Yuugi when one of the main character died.

Elfen Lied was pretty sad, but very good. Also the end of Full Metal Alchemist was pretty sad too. I don't know if it counts, but the only show that I actually legimately had tears was in Beast Wars when Dinobot dies in "Code of Hero". I was able to control myself on the other shows.

Gundam SEED and Trinity Blood. It's just that the anime characters have this lonely presence within their hearts and they all suffered through, war, pain, friendship/separation and everything that is hard to endure.
