Presidents Abraham Lincoln (United States of America) and Jefferson Davis (Confederate States of America)
Confederate Generals:
Robert E. Lee
Joseph Johnston
Thomas Jonathan Jackson
James Longstreet
Union Generals:
Ulysesses S. Grant
George McClellan
George Meade
Joseph Hooker
William Tecumseh Sherman
There were several hundred, possibly thousands of generals during the American Civil War (over 600,000 men died). The ones I've listed are some of the most well known. Keep in mind that the Union went through several commanding generals before Grant, whereas the two highest ranked generals for pretty much the entirety of the war for the Confederacy were Lee and Johnston. The links in my sources are pretty complete lists of every general who served during the Civil War. Link one take you to Confederates.

The South, Confederacy, elected Jefferson Davis as president, and Alexander Stephens, vice-president. Davis was not a popular leader. His credentials looked good on paper: Secretary of War, Senator, Mexican War hero. Leading generals and d officers Joseph E. Jonhston, Robert E. Lee, Albert Sidney Johnston, P.G.T. Beauregard, Nathan Bedford Forrest, William Hardee, D.H. Hill, A.P. Hill, J.E.B. Stuart., Braxton Bragg, James Longstreet, Thomas "Stonewall" Jackson
North President, Abraham Lincoln Leading Generals and Officers: U.S. Grant, William Sherman, George McClellan, George Thomas, Joseph Hooker, Philip Sheridan, William Rosecrans, George Meade, Joseph Chamberlain, John Reynolds
These are leading officers, who were mostly successful (some exceptions). Apologies to any those left out.

You got Lincoln correct - he was President of the United States, 1861-1865. Jefferson Davis was his counterpart on the Confederate side.
