I did it many many times. Make sure in iTunes you check the box that says "use this as a media device too" Then you can select how much space is for music and how much for data. Not sure what happens if you don't do that, but iTunes might wipe out the data thinking the space is for music.

It is OK to put data files on them. iPod shuffles are essentially flash drives with media players on them
