Jersey Transit from Newark to Trenton takes a little over an hour and I think it's about $9 (it's $11.50 from NYC Penn Station to Trenton). There are some stops along to way but it's not too bad, I actually found it kind of relaxing as opposed to driving down crowded an narrow Northeast roads.
I've never taken SEPTA from Trenton to Philly, but it will definitely get you where you want to go without parking cost and hassles, and dangers of getting mugged.

The nj transit is much less expensive than Amtrak. I would take the northern corridor train from Penn Station (Newark) to Trenton, transfer to the Riverline train to Camden Then transfer to the Patco High Speedline train to Philly. The whole trip will cost less than $15 each way.

In Newark, catch the NJ transit train to Trenton. It's pretty cheap. From Trenton you can catch the SEPTA regional rail to pretty much anywhere in Philly.

Amtrac has trains almost every hour.
Avoid Metroliner, much more expensive.
At Phila you come into 30th station, which is
very centrally located.
Enjoy the cheese steaks.
