Yes, it will ONLY if you have your iPod set up to auto-sync with your iTunes. Auto-syncing is a features that is on by default that allows all new CDs burned or music purchased to be automatically uploaded to your iPod when plugged in.
If you turn this feature off, music on your iPod has to be manually removed.
Most people that I talk to have this feature turned off. That also allows for you to download music from other people's iPods into your iTunes.
