VERY good question!
Check the online job boards at home. Never, ever do it from work since that can be traced back to your computer.
Use a freebie email address for potential employers to respond to. I use mail.com for professional domains (engineer.com).
Use your cell to return calls during business hours.

Discreetly.
Don't post your resume in open areas that you feel your company might frequent for other jobs to fill, like Monster.com
Just find the jobs, and apply to each individual job.
And don't ask for references at the company you currently work at, if you can avoid it. Unless you can trust the person.
Use a different email address (not a work one), don't use work computers, do it off the company clock, and if you get interviews, tell them up front that you are employed (if they ask, and if they don't, let them know discreetly to keep your information private) before they start calling your company and asking for references or something stupid.

I would suggest doing your job search from your personal computer and not your work computer. I work for a major firm and I know first hand we monitor our employee's wed usage at work.
Some sites I can suggest for your job search are:
www.careerbuilder.com (I recruit from there)
www.monster.com
If you happen to get an interview that is during business hours request the day off with your current employer as far in advance as possible.
