Ok. Well, first off why would you want to tell somebody they are stupid. The whole idea of that is stupid, and wrong. There is absolutely no way of telling somebody they are stupid in a nice way. Sorry to tell you.

Actually, no one is stupid. If your pet dog doesn't know how to find the area of a rectangle, it doesn't make him stupid. It makes him ignorant and innocent of the knowledge. And we are all ignorant of something. Einstein didn't know how to fly a plane. That doesn't make him stupid. He was just ignorant of the facts that would allow him to fly. If someone doesn't know how to check the oil in their car, that does not make them stupid. Just ignorant. And unless you know everything that there is to know, we are all ignorant - that doesn't make it a bad thing.

it is mean any way you do it. There is no good that can come of telling them that. Would you want someone to tell you that you are bad at something.

If you think that someone is stupid why do you bother telling them that he/she is stupid? Aren't they too stupid to understand that they're stupid?

Why would you like to do this? Just avoid the person you consider stupid, but it happens so that people we consider stupid make great careers or have great lives, so do not rush to judge ...

Well, you can say things like “you’re few cards short of a full deck” or “the light is on, but nobody is home” or “you’re few steps short from the attic” or “not the brightest crayon in the box”, “not the sharpest tool in the shed”.
