Can you/Do you need to hook up the Wii with an HDMI Cable? I have an extra port for HDMI in my tv. Does it make a difference, or should I just use the wires that come with the system?

You don't need the HDMI. You can use the standard cables that come with the unit or you can buy the component cables that are available as an accessory. The component cable has 5 plugs on it instead of 3, and, your TV will have to have a component input in order to use the cable.
The quality is much better with the component cables as it lets you set your TV to the higher resolution like 1080i.

The Wii does support 480p which is the low end HD format. You will need a set of HD cables to make this happen. If you read the set up manual for the Wii, it mentions this. You will notice a difference in the picture quality.
