According to the Discovery Channel, the most turbulent waters are in the Bering Sea in Alaska.

The North Atlantic ocean. That is where the fishing boat in "The Perfect Storm" went down. It is also where my stepfather during World War 2 said was the worst. He sailed all the way around the world except through the Suez Canal.

I do not know this for certain, but I have been told that the area's around the tip of south africa and south america are very turbulent due to the confluence of the differing ocean currents.
