Tokugawas Ieyasu formed the bakufu through a combination of warfare (the battle of Sekigahara being most important) and diplomacy. Obviously he couldn't go all over Japan and beat up on every daimyo, but once he demostrated his strength on a few selected targets they fell in line. Everyone was getting very tired of the warring states situation by then in any case, so Tokugawa was able to provide the solution. The trend had been toward unification from long before Tokugawa arrived on the scene.
