I'm afraid a home remedy isn't going to cut it...your rabbit needs to see the vet ASAP. Infections in rabbits can quickly become deadly, so you shouldn't wait!

What do you mean by an infection of the penis? Does he have vent Disease? If so don't breed him as he will pass this onto any does he comes into contact with. Vent disease is like syphilis in humans. Vent looks like inflammation of genitals - can have scabs on nose and mouth in later stages. It's treated by daily applications of penicillin ointment to the external genitals.
It also could be hutch burn which looks a little like VD but it's not a STD. It's caused by dribbling of urine and/or from sitting on dirty cage floors. It looks like a scabbed, inflamed, infected vent area. It's treated by applying antibiotic cream to vent area until it is healed. Clean the cage!
If you can't tell the difference between the 2 DON'T treat it yourself find a breeder in your area or find a good rabbit vet to look at it.

There is no home remedy for an infection. An infection needs treatment with antibiotics. If you don't treat an infection correctly, the infection will progress. It could get into the bloodstream and even cause damage to internal organs eventually. Please take your pet to the vet.
