Anybody have clever ways of travelling by sea from Croatia to Greece? We wanted to go by ferry, but can't see any direct routes between the countries...

The only way is to go via Italy:
from Venice(Italy) to Corfu (Greece) by Minoan lines
from Venice(Italy) to Igoumenitsa(Greece) by Monoan or Anek lines
from Venice(Italy) to Patra(Greece) by Monoan or Anek lines

Or from Split,Zadar via Italy again to Greece
Or from Split,Zadar via Italy and Albania to Greece

Back in 1967 I took some ferries along the Dalmatian coast of what was then Yugoslavia. Awesome!
It looks like most international Croatian ferries go only to Italy (out of Dubrovnik & Split), but there are lots of ferries connecting Italy (Ancona, Bari, Brindisi, Trieste, Venice) to Greece. See the links below.
