I want to think there's more than one side to any story, but I cannot possibly see a Yale choir group being much of a threat to a group of Marines.

All I know is what I've read in the Yale Daily News, but it certainly sounds like the Baker's Dozen didn't provoke anything. I would guess that the guys that started beating them up were upset that outsiders were coming into their friends' homes to perform and were intimidated or jealous (although they seem to have prep school kids themselves and some could have gotten into Yale maybe...).
