I haven't had time to follow any of the "X-Men" titles in over twenty years. My original guess was that this might well be "Ultimate X-Men", but I wouldn't be at all certain of that. (I'm staying away from the "Ultimate" line, unless Warren Ellis or Brian Michael Bendis starts writing a new version of "Dr. Strange.) But all of Marvel's "Ultimate" titles are completely separate from their "non-Ultimate" titles, so *perhaps this is it. You might check those out.

I think you're talking about Age of Apocalypse (AOA). This was never an actual series. Cleverly, it's a list of several books from different series that when read in order forms a whole seperate story.
In AOA a character, can't remember which (some collector I am), goes back in time and tries to kill Magneto in order to stop all the crazy **** that happens to the world and the X-men. Well, it didn't work. Accidentally, Xavier is killed and Magneto starts the X-men who have to fight Apocalypse in the end.
You might also be thinking about House of M but I doubt it. House of M was an 8 book mini-series where Scarlett Witch (Magneto's daughter) looses her mind and kind of accidentaly changes the reality of the world. Storm and Wolverine don't end up together in that one though. Emma Frost and Scott Summers do. Also, Hawkeye/hawk-guy-with a bow comes back to life.

there have been many alternate realities in the X-men story line, but you are probably referring to the Age of Apocolypse story where good guys are bad and some bad guys are good and there were a few characters that were dead in the regular series and were brought back for the AOA story like IIyana Rasputin(Colossus's sister) and Destiny who had the power to see the future. there have also been a number of What if books that tell stories that you would like to see but they are only one-shot stories
