Personally, I've found it's almost always cheaper and more convenient to go straight to a hotel or resort. Almost all Boracay resorts have airport and/or boat station transfers that take you straight to the property, and many of them offer their lowest rates online. Another plus of going straight to the hotel: you can ask your inquiries and questions directly without a middleman.

Now that Cebu Pacific is having its "All 4 Juan, P1+++ For All" promo, it's even cheaper to arrange your vacation by yourself. Your rules, your time managed, your decisions. A Boracay vacation is no ordinary vacation, after all, so enjoy it to the fullest!

I personally also wouldn't necessarily advise going for a Boracay resort that offers very low rates (other than say, Dave's Straw Hat Inn, whose reputation for excellent service makes up for its simple accommodations and setup), because you know you get what you pay for.

When choosing a Bora resort, I'd advise the following:
1) Know your resort's location. If you want the nightlife, choose a resort between Boat Stations 1 and 2. If you're looking for peace and quiet, don't necessarily choose a resort in that area, and certainly don't go beachfront.

2) Consider the temperature. If you're going during the Philippine summer (March to June), please, please, please book an air-conditioned room. I know people's tolerance for heat can vary, but the Boracay sun can get scorching hot, especially around 12NN to 230PM.

3) Treat your stomach well. Does your resort offer a free breakfast with its accommodations, and what is the breakfast like (buffet or set)? Are there restaurants nearby where you can go if you don't like the selection?

4) What amenities are you looking for? Some higher-end resorts offer spas, pools, jacuzzis, massage services, and other facilities. You can also get most of these elsewhere on the island (professional masseusses (sp) scour the beach looking for folks all the time), but if you're looking for getting them in the convenience of your hotel room, you may want to consider that as well.

Here's a partial list of official Boracay resorts (and their websites) you can try, along with their current rates (in US dollars). Some resorts might even offer you even lower rates since you're Pinoy.

Serendipity Resort (US$35/night, approximately PHP1680 a night). The strength of this resort lies in its solitude and quiet.

How much is cheap for you? I know of one place that's really affordable compared to the other rooms in Boracay. The name is Punta Sol. It takes a 5-min walk to get to the beach. Each room has an aircon, ref, cable TV, toilet and bath with hot/cold water. It's only 2,500 pesos/night and good for 3 people max of 4. Let me know if you're interested.

Boracay is way too overpriced. I'd advise go somewhere else.
