I traveled from Amsterdam to Prague last august. After a lot of research, I found that flying SkyEurope was the cheapest method. It was cheaper than any other airline, a train, or the bus. I would not want to be crammed on a bus for a day when I can fly there in an hour. I believe it cost me $75 after taxes. Much cheaper than the train.

It all depends on ure budget and how much time u have to spend.
Its true there are some real cheap pricefighting airlines right now. But prices varie alot during the seasons. and BECAREFULL these prices like 10 euro are exlusive extra feas. these feas can run up to 100 euros so than at the end u pay 110 euros anyway.
The train is also a very good option. they are relitively fast specialy the dutch and german part.
The cheapest is by bus. but alot less comfortable ofcourse.
HAve a good trip Amsterdam and prague are amazing citys and everything in between also :D

If you can't get cheap flights, u could try taking the train, especially if you have a rail pass. You would have to switch trains at Berlin. Its quite easy and direct.

It depends on your budget and time.
If you have time:Best way is to take a bus or train and stop at any place on your way to see beautiful places
If not, there are many airlines connecting AMS with PRG,starting with 5Euros each way + taxes
