The thing about these powers is that they make it easy for a person to seem crazy. Peter is having to learn to control all of these powers at once and the darkness you see is the strain he is under. Unlike Sylar who is truly cracked and evil, Peter has to focus his mind to pick a power and use it to his advantage. that makes him look obsessed. It is like when Micah stole all that money or Hiro won all that money or Jessica stole that 2 million dollars their powers made evil see simple, but nothing evil happens without a consequence. Peter is in the hands of a mad man right now and he must learn how far will he go to defeat Sylar. Apparently Mohinder is not above killing. The question is what will Peter do?

No. He has some anger, but he has a somewhat naive view of the world, which is the opposite of his brother the politician. Peter still believes in good & evil, and will become a good guy.
