I'm close to finishing Kingdom Hearts, but I don't have all the puppies, and I don't have all of Pooh's friends together. Since I won't get the "real" ending, will I be confused when I start Kingdom Hearts 2?

No, you won't.
I mean, you will have less information, but you won't have major confusions.
That's how I played (with the regular ending) and then played KH2, and I did fine. =) half the fun is figuring out the plot! =D
If you want, you could just anyway watch the secret ending on youtube or the like.

No. The puppies quest and the pooh quest are sidequests, quests that are not essential to complete the game and only add side stories. However, if you do complete them you'll get to see the secret trailer ending that is the trailer for kingdom hearts II. But you won't miss out on anything by not getting all the puppies or pooh.

The only thing with pooh, is he's mentioned again in the second game and you have to remember he existed and a little about him. (The first is about finding his friends, in KMH2 its all minigames)

No, you'll be confused because you didn't beat Kingdom hearts for Gameboy. The real ending is only a trailer on KH2. If you like imports, you could get the complete version, which lets you fight a nobody.

probably not because i beat the game like that and the only thing your missing out on is a cutscene with sora and all the pooh peeople on a hill asking if he will come back

you will be confussed unless you either buy teh gameboy advanced game or download it and finsh it with both sora adn riku it gives heaps more infomation the start movie for kh2 is not really enough to know what happened email me at jamie.game0.0freak@gmail.com if u just want me to tell you what happened :-)
