There's a synopsis in the beginning of each of the issues. The gist is that a superhuman registration act has been passed requiring all supers to register with the government and submit to two months of training. Captain America leads a group that is resisting the registration, and Iron Man is working with S.H.I.E.L.D to bring them in. In the first battle, the government group brought back a cloned Thor who went crazy and ended up killing Goliath. Spiderman has defected to Captain America's side, along with Susan and Johnny of the Fantastic Four. Captain America's Team has entered the S.H.I.E.L.D. headquarters, freed their captives, and the final fight is ready to begin.

Also check out Blade. There was a cool Wolverine tie-in connected to Civil War.

So yeah, it all goes down pretty much like J.J. says. You've got Cap's team and Iron man's team about to throw down in the Negative Zone when SHIELD tries to close them all in the N-Zone for good. Dagger has Cloak to a mass transport on both groups. So now there down town fighting. Almost everybody's down for the count, Hercules kills the Thor clone and the Thing shows back up for crowd control. So it all comes down to Cap and Iron man. Cap has The Vision short out Shell heads armour so its a fair fight. Cap beats the snot out of him, he's about to deliver the final blow when a bunch of police and paramedics tackle him. Cap tells them to let him go because he doesn't want to hurt them. They tell him to look around, the city is in ruins. Cap then realizes that he's no longer fighting for a cause, he's just fighting. Cap then surrenders and goes to jail, Iron man is the new head of SHIELD and all it to be continued in Avengers Initiative.
