Most of the movie was filmed in New York City, actually, with just a couple weeks to pick up obvious location shots in Boston. (New York offered better tax breaks.)
I know the luncheonette/corner store and Madolyn's apartment were both in Williamsburg, Brooklyn - so I'm going to guess that Costello's bar was around there, too. As to which one...no ideas!
EDIT: A Google search led me to Ain't It Cool News where someone said the location is at 58th Street and 4th Ave in Brooklyn - which is nowhere near Williamsburg! I'm kind of surprised they couldn't find a decent dive bar there, but hey, maybe Scorsese had specific needs.
