It has to be The Simpsons for me! I have grown up watching this programme! I have seen episodes so many times that I can recite the scripts word for word!!
Its a talent and a curse!
I also remember Roger Ramjet...it was on a Saturday tea-time..anyone remember that? Loved the theme tune!

Voltron, Battle of the Planets, Tom and Jerry, Popeye, Bugs Bunny, Woody Woodpecker, He Man, Mighty Mouse, Chilly Willy, Wacky Racers, All Star Laugh Olympics, Speed Racer, The Superfriends, Marvel Comic hour( Captain America, Hulk, Sub Mariner, Iron Man, Thor) The Jetsons, The Flinstones, Thundar the Barbarian, The Herculoids, Scooby Doo, Space Ghost, Frankenstein jr , Courageous Cat and Minute Mouse. The movie about a cartoon I can't wait to see is The Transformers. The previews were amazing!

well, I think it would be a genre preference. Humor? Super heroics? Anime or American?
Dealing with American cartoons, The simpsons is the longest lasting, so in theory if you were going to name the best in the majority of the public's minds, the simpsons beats out the flintstones.
I think there are a buttload of top cartoons out there though. From classics like Popeye and Loony Tunes to forgotten masterpeices like George of the Jungle, Rocky & Bullwinkle, tom slick, superchicken, Tarzan Lord of the Jungle, Space Ghost, Hong Kong Fooey, The adventures of Walter Kitty, Dungeons and Dragons, Galaxy High, The new adventures of Mighty Mouse, Batman TAS, and others. More recently, Invader Zim, the Powerpuff Girls, Venture Bros., and the Justice League have all been quite good.
