The reason the nucleus is the control center is that the DNA is housed in the nucleus and therefore mRNA transcription occurs in the nucleus, so the types and amounts of the MRNA made for the cell are all decided there, and those levels affect the function of the cell, the cell type, and how the cell interacts with other cells. Transcriptional control is a huge level of control for the operations of the cell.

I think because the cell nucleus act like the 'brain' of the cell. It controls the functions of the other parts of the cell. That's why it's called the control centre.
