Light killed the FBI agent because he was assigned to Light who was on the list of suspected "Kira" people. By this point in the story Light had decided that he is Justice and would punishs those who go against him. So he killed him in a way he thought no one could link him so that the agent couldn't obtain more info about him and get him caught, he also used him to obtain the data of the other FBI agents so that the could deal with them as well.
In a sence yes, Light did change his method. At first it was just to punish evil do-ers, but then as the power got to his head (as it would alot of people) he decided tha the was above everyone else and would punish those who go against him as well (L, police, FBI)

Coz' he don't the FBI investigate about him. So he killed the FBI agent.
