I'm not sure why everyone's telling you to "grow up." Your question appears very mature and is a reasonable concern for any relationship. No one wants even the littlest amount of trouble in their relationship, yet sometimes, a little conflict is unavoidable.
If you and her have a serious relationship going, then believe me, attending rival schools is a very minimal problem (other than the fact that you two aren't attending the same college, which obviously adds the problem of physical distance from one another). If anything, it will add a little competitive flair to your relationship, which is a good thing!
You guys can still cheer for your own school's teams and brag a little whenever your team wins a match against the other's team. Also, while visiting your girlfriend, you can even attend one of her school's games and cheer on her team and vice versa for when she visits you.

I assume you mean your college's sports rival.
Why on earth would this matter?
Let's put this into perspective, shall we?
She goes to a school with Team A. You go to a school with Team B. She supports Team A. You support Team B. Why would this have ANY effect on your relationship? Why SHOULD it? What earthly reason would you need to figure out ways to "deal" with this? This is so entirely a non-issue!
More important issues are things like where the two of you intend to be in four years after college. What your goals are in life. What you want as far as a future together. What lousy college team you support will mean NOTHING twenty years from now.

What's the difference at least you're are still in the same State right? Rivalry is really not that big of an issue unless YOU allow it to be. Take turns sitting on the sidelines rooting... And if you can't reach an agreement then don't go.

The obvious answer would be to grow up, no offense. College is for gaining an education and preparing yourself for a career and to be able to support yourself and a family. To even think a young adult should choose or not choose their eductional facility based on something so silly is immature.
