The samurai in the movie didn't like the changes that were occuring in the new government. while they were not officially fighting against the Emperor, they were fighting against his advisors.

In history the samurai were divided in the loyalty to the Tokugawa Shogunate and the Imperial Court in the mid-19th century.

Saigo Takamori whom Last Samurai is loosed based on fought for the Emperor and captured Edo/Tokyo. Later dissastified with the changes that were happening led a rebellion which was crushed.

Ken Watanabe's character is based on Saigo and like him, he was loyal to the Emperor but he did not like the new changes which were occuring.

Basically the samurai represented the old ways and the soldiers the modern

The Samurai were an honorable tradition of warriors but the gov. was trying to become more modern and integrate western civilization into their way of life, therefore they were rejecting the old traditions= Samurai. And the samurai refused for their tradition to die, I mean being a samurai was a way of life. So basically the gov., which they once honorably protected, was turning their backs on them. And I guess since the samurai refused to change, the gov. felt they had to kill them.

The samarai's are trying to honor the tradition of Japan, while there are progressives trying to advance in the world and because of that there is conflict and so they fight.

Hmm, look at that. A quick trip to Wikipedia told me everything you need to know.

I'll be nice and tell you to search 'Meiji Restoration'.
