I just started one and I got a headache after trying to figure it out for a few minutes! Are they all that complicated? If I submit a paper application, will they judge my application any differently than online applications? It states on the program website that they accept either online or paper but I'm not sure if they give preference to those who did it online. Let me know what you think!

You're so right... some applications can be extremely complicated. Others are simpler. It really varies from school to school.

Since you said "program website," I assume you're applying to grad school.

And I assure you it makes no difference whether you apply online or on paper. Applications go to The Graduate School (a university-wide office), and then they print out the online ones to add to the paper ones, and send them on to the appropriate departments. Hope that clarifies why it doesn't matter which way you submit the application.

Best wishes to you!
