Plenty of residential areas within all wards.
The thing about Tokyo is it's mostly commercial/office areas around the station and residential areas away from it. Typically people walk 5 - 15 mins from home to nearest station, take a train for 10 - 30 mins, get off and walk 5 - 10 mins to office. This is a gross generalization, of course, but hopefully gives you the rough idea.

Definitely. As in any city, there are quiet corners in Tokyo. Nerima (one of the 23 wards), for example, has quite a lot of farms and cabbage patches, but it's still relatively close to the city centre. And it's probably not the only such area.
I grew up in densely populated areas of Asia: Hong Kong, Taipei, Tokyo too. But in every one of these places, I could see green trees, mountains, and parks from my window. So... it's not all concrete in Asia, y'know. Did you know, for instance, that 70% of Hong Kong's area is uninhabited?
I have no idea where the Microsoft building is. Be aware, however, that a 1-hour commute is normal in Tokyo. People are always saying how the US is a large country with large distances, but commuting distances are actually greater in Asia because people don't live so close to the workplace (or school). When I went to school in the US, my classmates were surprised when I told them that I used to commute 1 hour to school everyday in Hong Kong.

If memory serves me well the Microsoft building is in Suginami ward. You can get an apartment close by. It is known as a "famous" residential area. Compared with some places it is a little expensive. But you should have lots of places to chose from.
But of course as someone said there are loads of fees that you will be hit with when you rent. Key Money is illegal in Australia but the norm for Japan.

There are residential areas within all of Tokyo's wards. A good place to live means different things to different people. What are you looking for? Price? Distance from something? Other foreigners in the neighborhood?

There are quite a few residential areas in Tokyo. Quiet and roudy...expensive and reasonable...comfortable and ....check out the sites below. These are mainly for the expats.
