There have been multiple hints that this may be true in the course of the manga. The first hint we get is in volume 11. Naruto and Jiraiya meet, and Jiraiya helps Naruto learn how to control his chakra to walk on water. Due to the 5 part seal that Orochimaru placed on Naruto back in the Forest of Death (volume 6), Naruto experiences difficulty in controlling his chakra. Jiraiya, examining the seal, references that it was made to protect the boy. In the respective chapters, Naruto learns the chiyose no jutsu (summoning technique), in which he can summon toads. Towards the end of his training, he is completely exhausted and collapses. Jiraiya only stares at him and picks him up, deciding that it is time for him to learn how to use the Kyuubi’s power. He mentally apologizes to the Yondaime. After summoning Gama-bunta, the boss toad notes that the last person to stand on his head was the Yondaime.
Later in the story, Jiraiya takes Naruto in temporarily as his student. Naruto asks why he was chosen, and jokes if it is because he has special powers. Jiraiya is quiet for a moment, and then states that the Yondaime was his student, and Naruto looks like him in a funny way. In the manga, Naruto only thinks about what Jiraiya said, and the sequence leaves it off at that. But in the anime, Naruto goes crazy and thinks that Jiraiya means that he’s sure to become Hokage to which Jiraiya gets annoyed with and yells that the only thing similar between the two is their blonde hair and stubborn attitudes. Over their travels, Jiraiya teaches Naruto the Rasengan. He tells Naruto that it was a technique that the Yondaime left behind, and which it also took him 3 years to perfect. Naruto learns it within 1 week. It seems rather odd that Jiraiya is teaching all of the Yondaime’s techniques to Naruto - something that most likely the Yondaime would have done himself, passing his techniques on to his son.
One hint that is debatable is in volume 16. In the battle between Kisame, Itachi, Kakashi, Kurenai and Asuma, Kakashi asks why Itachi has come back after all these years. Itachi replies that they are after the Yondaime no Isan. Now I just need to clear something up about this. “Isan” has multiple meanings. It can mean inheritance or legacy. Many people have jumped the boat on this, and immediately assumed that it means that Naruto is definitely the Yondaime’s son. However, looking at it from the other meaning, Itachi is merely referring to Naruto as the one who had the Kyuubi sealed within him, going along the the famous story of how the Yondaime defeated the demon fox.
But why
Would a father do such?
One possibility is that he knew he would be sacrificing his life in battle, and also knowing that Naruto would be without parents, he wanted to be assured that he would be well-protected with the additional power that he would receive. Another possibilty is that he knew of Suna’s situation in which they sealed the demonic sand priest known as Shukaku into Gaara. Gaara’s birthday is January 19, many months ahead of time before the time Naruto was born, which was October 10. The Yondaime may have feared Suna’s strength and in order to ensure that Konoha would also be protected, he wanted to leave a Jinchuuriki. That would make sense as to why the Yondaime wanted Naruto to be seen as a hero. And to choose your own son to be the one with such enormous power - parents always wish to see the best for their kids. Even though their relationship wasn’t the best, was it not the Kazekage who decided to seal the Shukaku into his own son?
So why would Naruto then have been completely ignored by the village, and why would he have not been told the truth conerning his lineage? I would like to divert for a moment to the Hyuuga clan’s story. Recall that the Byakuugen is extremely powerful and much sought after. Hinata was kidnapped because of this lineage, and still requires the second branch in order to protect the main family. If indeed Naruto is the son of the Yondaime, he would be highly sought after and at risk double the amount he already is with the Kyuubi’s power. To prevent this, Naruto was raised as an orphan, with no knowledge of his past, and easily blended well into the crowd. But then what about genetics - shouldn’t he have the Yondaime’s genius tendencies? Intelligence in a trait that has a wide range of levels - it is not cleanly smart versus dumb.

Personally, I think the 4th is Naruto's father, though that is just my opinion based on things I have seen i nthe naime and read in the manga too numerous to name here.
You're going to have to wait because the manga is still being made so sooner or later this question will be answered

Personaly I think he is too.
They look alike.They have most of the same jutsu's.
I mean Naruto can do rasengun which was the 4ths jjustu amd he was the only one that caould do it before Naruto.So that also makes a lot of sense.
But than again its all theory,who knows if we'll ever find out if he is or isn't Naruto's father.

I personally think he is. Yeah, because of the look and the jutsus. But they must be related because how could the fourth hokage have known Naruto was being born at the moment when he sealed the nine-tailed fox.

I mean the appearance between the two are VERY similar.
I found a forum where they were debating it, perhaps you will find some interesting views :)
