We had used Mosquito coils with active Ingredients(D-Allethrin 0.25% W/W) for last 2 nights.

Currently, my wife is in the 16th week of pregnancy, I am worry about whether the chemical in the Mosquito coil will affect/harm the developing embryo because my wife said she feel little pain in he lower abdomen last night.

There's very little toxicity in mosquito coils even if you tried to EAT them. (I know because I am a med student but also because my niece was nibbling on one once when she was two, without any consequences. )
The fumes in them shouldn't hurt your wife or the baby. I don't know how far along your wife is, and that's important to see what the pain might be about, but if that continues, she'll probably want to check with her doctor. The coil is certainly not causing it.
