Well, sounds like a pretty intense dream.
It sounds like you feel helpless to stop that which is happening around you .In the beginning you felt/believed you could do something (punch the bad guy in the face and take the girl away) but later on, you were helpless to stop the 'history teacher' from harming the little girl. The fact that it was a 'history teacher' could mean that 'history' is teaching you that you can't do anything to stop the 'bad' things from happening, which is why you woke up crying.
The little 'girl' of your sister (your confusion is probably because your conscious mind had become aware of the situation, perhaps because it was too painful, and might have been trying to wake you up) could mean that your mind was trying to come up with a way to 'save' someone close to you, within your family. If you can't save yourself, or your sister, then you imagine trying to save someone close to all the people you can't save: your older sister's daughter.
Since everyone in the dream seems to be female and helpless, (even the dog is tied up outside the house) and the only males in the dream seem to be threatening (abusive boyfriend, history teacher) or absent (dad, other males) it sounds like there is something going on with the guys in your life. Also, the fact that you 'knew' that the little girl was dead, and that the 'guy' had killed her, implies that this isn't the first time something 'bad' has happened (otherwise how could you know). The alligators in the first part of the dream (danger of falling in) also suggest that other bad things have happened, but I don't want to read too much into the details.
In 'protection' dreams, the dreamer is usually feeling a sense of vulnerability in their life, and the dream becomes an elaborate stage where they try (and often fail) to find some sense of security in their life. Because they don't have it in their waking life, they bring that fear (and belief) into their dreams.
One way to work against this is to, after the dream makes you wake up, is to stop and 'change' the dream. Just because a dream happened the way that it did doesn't mean it has to happen like that everytime, or ever again. You can actually get a sense of power simply by refusing to accept the dream as it is and making it the way that you want. Instead of letting the 'history' guy kill her, imagine walking over to the house while he is there and 'killing' him instead, with whatever way makes you feel strongest. If that means shooting him in the head with a shotgun and then dragging him into the street and having a herd of buffalo trample him into little bits, then think that. A dream is good in the sense it lets you do anything you want.
You can have a fictional character come over and kill him if you can't do it yourself. You can have a 300ft tall teddy bear come over and step on him. You can even make a cord from the microwave come over and strangle him. Its your dream, imagination.
And its ok if you dont' understand all the details right away. Sometimes, we dream of things we only understand later. If it is important for you to know, your mind will 'dream' of it again.

Have you had some major life changes lately. Like going away to school, moving, getting a new job, a birth of a child, or losing a close friend or family member. Somewhere in your life you have had a trauma/stress and it looks as if your unconscious mind is trying to cope in the best way it knows how. Dreams are a way our minds have of sorting out things it does not quite understand. Unfortunately, it may still not make since to us when we are conscience. There are many books out there on dream interpretation. You may want to look for one.
Beware of wise-crackers, who may say you must have eaten something weird before bed.
Something else: if you have a school counselor, or know of a counselor, someone trained in the therapy or psychological field, you may want to ask them for a professional opinion.

It could be a sign... a major change in your life could happen soon, if it hasn't already. Or you could make a friend and lose another. It's all in how you look at it.
