besides violins and flutes, what are some other instruments that have been used in anime?

Many intsruments have been used by characters in anime just as the previous person put in the BECK anime as well as Gravitation and NANA guitars, bass guitars, and drums are used by band members
In anime such as La co'ord de primo passo, characters play: Chello, violin, trumpet, piano, flute, clarinet
In anime based off feudal Japan many times you will see the shamisen (traditional japanese instrument) such as in Bakumatsu Kiken Setsu Ironohoheto
Taiko drumming (traditional Japanese drumming) can be found in some anime (Sailor Moon)
Nodame anime based off piano players has a orchestra so many of those instruments are present.
There are quite a bit of anime out there based or with instrument playing characters. ^ ^

Along with the great answers above, GAD Guard also features a character with a trumpet. The new manga RePlay features a punk rock band with, again, lead guitar, bass guitar and drums. In Card Captor Sakura, the anime, Sakura has played the recorder and Eriol plays the piano. Princess Ai features a band backing up the lead singer. And in Ouran High School Host Club, Tamaki plays the piano.

If you watch BECK they use guitars, bass, drums and other stuff since its an anime of a band starting.
