According to Wiki, it's called a Black Box simply as more of a humorous kinda jargon term than for any accurate reason. Someone said jokingly that it is a "wonderful black box," and I guess the name just stuck.
As for why it's actually red/orange, those folks up there are right - it's to make it easier to find in plane wreckage.
There's really no tie between the name and the actual color. Sorta similar to how blueberries are purple.

Black box simply refers to the technology used meaning it cannot be tampered with easily (its a sealed unit) and that it is not necessary to know how the internals work just given the correct input an output will be generated. The orange color is to call attention to it in the event of a crash.

The black box is usually painted Day-Glo orange so that it can be easily recognized (but is often charred black upon retrieval, hence the name "black box.").

The term "Black Box" probably orriginates from the media. Those in the media tend to call anything electronic, that connects to other electronic items, "little black boxes".

For the same reason that, in America, "free speech" means no swearing on public airwaves, no "possibly offensive" clothing in schools, and favoritism in the government concerning language. The Black Box is orange because some effer in congress decided that it was his favorite color, 'regardless of the feelings of the American people'.

It sticks out. It is called a black box because it is used in bad situations. Dark, deadly.. "black." Evidentially, that is assosiated with death.
