I know how to change the overall size of icons, but is there a way to edit just a few, like work on them individually? It would be nice if there was a way to make just a few, like the most used, stand out more or be slightly bigger.

You can not change the size of them individually without changing the size of all the icons.
One thing you can do to make individual icons stand out is by changing the individual icon to a different icon. You can do this by right clicking on the icon and selecting properties. Next choose the customize tab. Here you can click on "Change Icon" and switch to an icon that stands out more than the others.
You can even create your own icon. You can read about how to do that here as well as other pretty good techniques dealing with icons such as editing an icon.
