Lord Krishna did pranks. I see nothing wrong with believing that God may sometimes do pranks which are of a certain innocent and harmless character. They may be a way for God to wake us up and shock us into realization of the nature of ourselves and the world. For example, Krishna took the clothes of the gopis while they were bathing. Is this a terrible story to tell about God? I don't think so, because we have to remember that the story has spiritual meaning, which is that before God, we appear as naked. That is, God sees the real us, and sees behind any cover we may try to cover ourselves with. We cannot hide our true and deep feelings from Him. Therefore, there is meaning in the "prank."
I feel that Ganesha is a particularly playful God, in some sense, and I have felt a few times that Ganesha was lightheartedly trying to get my attention in various ways. It's hard to explain. But I think that all the pranks God does, if He does in fact do them, have some sort of spiritual purpose to awaken us from our slumber - or even just to make us aware that sometimes, we should not take life so seriously.
