The simple answer to your question is that the term “rebel” was applied to those citizens of the member States of the Confederacy. In particular the term would be applied to troops of the Confederacy generally in a derisive manner such “Reb” for a typical soldier of the Confederacy or as “Rebel Conch” for a soldier of resident of Coastal Florida or as “Rebel Grey”.
While these terms were common usage of the time in actual fact these individuals were not rebels nor were they in rebellion. To be in rebellion there must be deliberate, organized resistance, by force and arms, to the laws or operations of the government. (reference Crashley v. Press Publishing Company). This did not occur.
Those States which became members of the Confederacy merely exercised their Sovereign power to secede from the Union. This power to secede was established in law in the 1783 Treaty of Peace (Article One), and exercised as a precedent by the Act of the States seceding from the Articles of Confederation to ratify and join in union under the Constitution. None of the member States of the Confederacy desired to change or take over the federal government of the Union.
It should be kept in mind that it was the federal government of the Union that invaded the territory of the Sovereign member States of the Confederacy, not the other way around. Further, most of the war was fought in the territory of the South and very little was found in the territory of the Union.
Yes, the term Rebel was applied to those of the Confederacy, but they were not in rebellion.

The rebels were known as the Confederacy. In 1861, several states ceced from the Union - those states were Virginia, Arkansas, North and South Carolina, Tennessee, Mississippi, Alabama, Florida, Texas, Georgia, Louisiana.

The rebels were from the South. It was they who tried to withdraw from the Union which Lincoln saw as fatal to the success of this country as a nation. That among other reasons resulted in the Civil War.
