Lee, a graduate of West Point, was a brilliant militarist who fought for the South. He felt he had to defend the rights of his native state Virginia. If it were not for Lee, the war would have ended much earlier than it did. He was revered by his men and respected by his adversaries.
A bit of trivia for you. When Lee surrendered at Appomattox, General Grant (North) ordered his men to stand in silence out of respect fore Lee as he worked his way on horseback to the courthouse where he surrendered to Grant.

When the War first started, he was in the Army of The United States of America. When his own home State of Virginia did split from the Union, he thought it over. He did decide to Resign his Commission with the Army and go to his Home State. Later, he did take command of the Confederate Army because his thoughts were with his State of Virginia.
