Unicron is clearly the most powerful transformer. Introduced in The Transformers: The Movie, he transforms from a PLANET (!) into a robot and nearly destroys Cybertron. He is shown sucessfully destroying the planet Lithone and two of Cybertron's moons. In the comics, it's revealed that he is actually a fallen god from before the Big Bang. His goal is the complete destruction of the entire universe.
The next most powerful Transformers in the show would be the four city formers - Metroplex, Trypticon, Fortress Maximus and Scorponok. They transform into massive battlestations capable of holding dozens of average size Transformers.
